Not “which supermarket is cheapest in general”, because nobody shops in general. Tell Restock which stores you'd actually collect from and ShopOptimiser costs your real list at each one: the same items, at both stores' shelf prices, pickup fees included. Then it leads with the cheaper single shop.

If splitting the trolley across two stores genuinely beats the second pickup fee, it says so and hands you a filled cart at each. If it doesn't, it says that too. A $4 saving isn't worth a second trip.
